The recommended way of using Calibre in conjunction with iDevices is to do it via iTunes, and to have the Calibre device driver for Apple devices disabled. This is described in this sticky.

If you have Calibre set up this way it allows Calibre to interact directly with the Kindle, and you use the Connect to iTunes Calibre option to send books to the iDevice.
