calibre can convert each of the different short story formats into one common format such as RTF, that is editable in an Editor/word-processor like Word or OpenOffice.org. In the Editor you can copy and paste each separate story's Editable format into one larger book document. Then save it from the Editor as a format calibre can import, for example RTF. Add that to calibre. Convert it from RTF to whatever book format you want. The quality of the result depends on your skill in the Editor putting the book together.
