Sounds similar to the failure I encountered. (see: https://www.mobileread.com/forums/sho...d.php?t=153888 ) This update cycles through 2 or 3 such partial updates.

Mine failed on the second part during my first attempt. The cause seems to have been a still running, unfinished indexing process for a newly downloaded book.

The fix for me was to wait for indexing to finish (checking with the usual search for an unfindable string like "qwqwqwq") and then rerunning the update.
