I'm still a little confused, but I think I might understand.

First, I interpret your message that you are having issues with your T1 only and nothing to do with notes in the Sony Reader software.

Second, you can show and hide notes in a book. While you are in a book, hit the Menu button and then select More. Select Settings in the pop-up menu and then you can check or uncheck Show Notes. However, since you say you can see the bookmark on the page then you must have Show Note checked on. I just thought it would be a helpful tip for future reference.

I think that the following may be your issue. Within your book, select Menu and then Notes. Is this the Notes list that you are talking about? In the upper right corner are two button icons. The one on the right is Search. Chose the button on the left and you will see a drop down box that allows you to specify which type of notes you want to see in the list. I usually keep it set to All Types. Is it possible that you have something else selected like Handwriting or Highlights? You would not see Bookmarks in the list if this were the case. Similarly, if you look at All Notes for All Books by selecting Notes from the Home Screen, you will see an icon in the upper right corner of the screen for the same drop-down box to select Type.

I hope that helps.
