Since calibre doesn't sync I'm going to assume you mean exclude the tags from having collections created for them.
Calibre allowed this with the older model Sony devices by bracketing your tags. Try changing Sony to [Sony] and Smashwords to [Smashwords]. In theory bracketed tags are not used when creating collections on the reader.
