If you are talking my utility you can use it with Mono. If you are talking about the claibre one, I don't see why you need a VM or WINE since there is linux version.

ePubFIxer working in backtrack 5


make sure "mono-runtime" & "libmono-winforms2.0-cil" are installed
Also make sure that the libtidy.so library is installed (should be by default)

//Usage for Linux
mono /your path/ePubFixer.exe
