I am not the best person to answer this, but to the best of my knowledge you use Adobe Digital Editions (ADE) to download commercial epubs which, if they're modern bestsellers, are almost certain to contain DRM.

This should not stop you storing your epubs in Calibre but it will restrict what you can do with them there.

For instance, you should be able to:
- add information about the book (metadata), including synopsis to your Calibre library
- transfer your books to the Sony
- store your preferred cover art in the Calibre library
- copy your preferred cover art to the Sony's thumbnails used when viewing your list of books on the reader

but you would not be able to:
- change the epub in anyway (e.g. add the jacket I mentioned above, or change the cover art inside the actual epub book)
- view the book contents

If the DRM is removed you can do all of the above, and more besides. However, we are not allowed to discuss DRM removal methods on MobileRead. Googling "Apprentice Alf" would give you more info.
