The new software does recognize both my PRS350 and PRS950.

To prevent syncing EVERYTHING, just stop it the first time (when the 'syncing' notification appears, you have an option to interrupt it) and then select which collections you want to sync. I made a collection including only things I want to transfer over, since I only keep few books on my device at any given time.

Said so, the software is broken. I pointed out in other posts the main problems:
1- freezes, crashes - tested on three different PCs, windows 7 professional 32 and 64 and vista ultimate 32.
2 - some content (some issues of the WSJ and Financial Times, for example) just won't import.
3 - old annotations doesn't display
4 - new annotations displays in the wrong place
5 - annotation exporting is broken - notes and highlights are not correctly aligned on the page
6 - won't recognize external memory on my PRS950 (just freezes with SD cards or memory sticks)
7 - sync of pages/highlights/notes works sporadically at best

I know, I better stop ranting. But it's frustrating the heck out of me and holding me back from buying a T1.
