This seems to be a very backwards way of doing things. Calibre is great for managing all of your books and allows you to only send the books you want on your Kindle when you want to send them. How many books you want on your kindle is irrelevant.

I have Mobi set as my preferred output under Preferences - Behavior so when I click the down arrow next to the Save to Disk icon I get as set of options, see attached.
