Is there a way to set the output to put all files in a single folder where I can seperate and move them in bulk?

Send to Disk. Only allow Mobi (preferences). This will auto-convert if Mobi does not exist.

Why are you managing files?
Calibre is quite capable of sending the preferred format (as set in the output device plugin for that model) to any recognized device.
Connect a Kindle: Mobi
Connect a EZReader Pocket Pro: EPUB
