Amazon is doing off-line whole-file reflowing. Calibre also does this, with some manual intervention allowed (often required) to remove headers and footers.

What Adobe Digital Editions does is in-line single-page reflowing. An advantage(?) of ADE's approach is that you still know where the page breaks are, and also the process isn't completely defeated by a single unconvertable page (ADE will show it without reflowing, but will likely be able to reflow the next page).
