Several people on the B&N Nook Color board have mentioned that certain apps from the Amazon app store cannot be bought because they are not compatible with the (rooted) Nook Color. So the app store is already able to make apps available only to certain models.
As the Fire is running on an older version of Android, heavily modified by Amazon (fork), it would not surprise me if only a subset of the apps will be available for the fire. And it would also not suprise me if ePub reader apps and other apps that compete with Amazon would not be among those supported apps.
