Is hibernating or even switching off the PC an answer ?
Before you try something that drastic, try this:

Shut down all software and open Calibre again. Once it's fully loaded and shows your reader connected, use the Device button to eject the reader in Calibre. The icon/symbol on the reader screen won't change, but the reader will no longer show connected under My Computer, and will be safe to unplug.
