There are only a few version upgrades that require a delete (manual).
Most Calibre updates run to the end without further user input after the EULA (GPV3).
It is best to only use the official site (or the linked alternate). All other sources are either outdated or suspect.
Calibre never deletes the Library or the Stored settings (even on a Un-Install)..
