I don't have any files under My Documents\My eBooks. But for the sake of backup and restore - I found the software DB under:
C:\Documents and Settings\<user name>\Local Settings\Application Data\Sony Corporation\ReaderDesktop
My sony store downloaded books are still in:
My Documents\My Books\Reader Library
If I download a new book, not sure where that will go. Maybe the \My eBooks folder.
