Is there any way to add the PDF bookmarks/highlights/notes or anything to mark chapters in PDF from your computer? Any hack, software or script?

It would be really useful while reading those PDFs that don't convert well or are scanned. There must be a way to edit the metadata file where kindle bookmarks are stored on your computer...
