Calibre's most basic feature: just go to "Convert Books", go to "Look & Feel" and check 'Remove spacing between paragraphs" -- to the right, the "indent size" box is checked by default...to 1.5em. Change it to whatever you wish (I opt for 1.2em) then let Calibre go about its conversion and Voila! you'll have indented paragraphs. Couldn't be easier
