How old was your Calibre installation? I ask because Calibre was modified a while back to:
1) prevent use of the desktop for NEW libraries.
2) creating in a non-empty folder. (you've seem to run into this part)

Failure may be due to damaged or (now) missing folders that Calibre still thinks as part of the old Library.
You could have file system damage. Run the disk check utility that came wit your O/S
