Comments are on the separate file for every book, the file has the same name as original file and with the extension .sketch (for example mybook.pdf.sketch). The file content begins with:
I haven't yet found a way how to export notes, so if you or someone else could give some hints, it would be great! About the bookmarks - I think it is not possible to do it the way you mentioned. Just adding bookmarks is possible.

Forgot to say..rename the file to mybook.pdf.sketch.
db (add extension .db)
here is what you might see. Alternatively you can send me an exemple of a file annotated, highlithed an with sketches and I will have a look at it. PM me if you want to do that. One more note: I keep saying annotations, in fact it is highlighted text that I am looking for. That is, you read, you highlight something, that is copied automatically in the file you mentioned and I would like that to be exported. I also own a eeeNote and and there is a guy on tabletpcreviews.com who created an application to export sketches from the eeenote database and merge them with the coresponding PDF as layers. I can try to ask him for help and directions for doing the same for this if it is proved that we have the same sort of sketch storing ... To do that we need a small PDF with annotations a coulpe of sketches and highlights to begin with
