I had had a similar problem with not being able to stop books appearing on the "Home" page. The only cure was to delete them from the I'm Read section of my Kobo website Library. I also noticed that the desktop application "read" flag kept on resetting even if I read books completely.
My feeling is the problem is with the desktop app and the library webpage, rather than the KT itself. (I previously posted a thread on this but no one responded)
