I am a bit confused by your post creenzie - what Kobo do you have - Original Kobo, Kobo wifi, or Kobo Touch?
Also which desktop app are you using? AFAIK the A&R store has it's own desktop app and you can't use the Kobo app to download those books. You need to use the A&R app automatically sync purchases from that store to your Ko or Kobo wifi.
Also the A&R app doesn't support the Touch so if you purchase books from A&R you will need to use ADE to load them onto the Touch.
