font.properties-2 is used on FW 2.x, and font.properties-3 is used on FW 3.x. (The condensed one is used instead when the 'nocondesned' trigger file is present, and, AFAIR, replace the 'codensed' family with the classic Caecilia).
They do control which font ends up where in the [aA] menu (and, err, everywhere, basically) on both FW 2.x & FW 3.x, and in the browser on FW 2.x. (It's a wee bit more complicated on FW 3.x, since it's using fontconfig).
