Calibre is often mentioned as a program to sort collections. It is a wonderful program and I use it on a daily basis, but I do not use it to keep track of my collections. I sometimes put ten or twelve copies of the same title on Calibre, but I only want one of them on my Kindle.
You can use multiple libraries on Calibre and there is plugin that let's you manage your collections directly to your Kindle. It's what the majority of us use and it works great.
