I used a guide online to download and install 1.9.9 using mac's terminal. Then I did the factory restore and installed 1.9.10 using the same guide (changing version numbers, obviously). 1.9.10 works fine for me now, both in calibre and in displaying the ePub.

The Guide

Maybe it needed a factory reinstall because I had the storage error before but never turned off the Kobo, or maybe it just needed to clear away some stuff. Maybe the command-line install worked and the OTA one didn't. I don't know. All I know is that the steps in the guide worked for me simply by changing the version number.
