Thanks for the heads up. Since I'm running the same version (v0.8.16) I investigated some more and found out that Calibre was detecting a Blackberry that was plugged in the same computer and that was hiding the Kobo.

Once I unplugged the BB, the Kobo and it's SD card appeared in the interface with all the books in there!

Mystery solved.

Now to get a localized directory, a search function inside ebooks and highlights and annotation in any kind of ebooks (not just Kepub)!
