I may be wrong but these aren't calibre errors are they? Since calibre is not a epub editor you can't resolve these with calibre. You might have better success using Open Office and saving the book in odt format then convert that in calibre and see if the initial errors are less. Also Open Office has some ePub creation extensions you can install that allow you to save the book directly to ePub.

If you want your book to pass epubcheck or other validation software hoop you have to jump through you might want to ask in the ePub or Sigil forums.
