There is never the slightest opportunity to copy the jailbreak file during the restart. Or if there is, it's only a fraction of a second.

I faced the same stuff. Just go with it. Copy as soon as you can. How can you say it was 'too late'? Did the kindle NOT show the 'update your kindle' option after bootup?
