That's an Out of memory error. There's no way to work around that, calibre's conversion pipeline is designed to keep everything in RAM until the end of the conversion. The upside to that is faster and smarter conversions (smarter because it makes coding much easier so effort can be spent on improving functionality). The downside is very large books can choke.
