This is a sure sign of indexing issues. There's absolutely no reason that the Kindle can't handle several thousand books, but what can happen is that it will get "stuck" indexing a book; this can cause exactly the symptoms you describe. If it happens again, check to see if it's indexing and, if so, delete and re-load the book that's causing the problem.
