Notepad doesn't recognize some line endings. Programs like Word or Wordpad do, so they will show up there. It sounds like the file you have has many such line endings where they are not wanted. If the text looks fine in Notepad, open and immediately save it. This will remove said line endings, and allow you to do further editing in Word.

An alternative would be to look up the appropriate line ending code in Word, and then perform a replace all command, but that'd probably be more work (I don't know the code by heart myself).
