I've had this problem twice, as well. The first time - I think - was the day after I bought it. The second time was today (about two weeks later).
I prefer to power down my Kobo to save on battery life. This time, I hadn't turned my Kobo on for about a week. I do not use an SD card, and so far have only picked up a few freebies and bought two books from the Kobo store. I haven't yet used it for anything else (I haven't even transferred the books I bought onto it yet, only the freebies have been transferred over). I don't use Calibre, nor have I used Adobe Digital Editions (yet, I will be because I will be checking out library books on it).
Eject doesn't work for me to disconnect. Nor does "Safely Remove Hardware". (I suspect the issues are connected.) I've only had it plugged into my computer a couple of times, and I think I shut down the computer altogether before unplugging it because I'm trying to be careful with it, and I don't know what else to do if Safely Remove doesn't work.
(btw, Safely Remove Hardware doesn't work for any device for me, anymore. Well, it hadn't for months until I plugged in my digital camera this past weekend - I hadn't plugged in my camera for months, either. I've tried going in to change it to Optimize for Removal instead of Optimize for Performance, but that won't work either because it's all greyed out!)
I don't know what to do...

PS: I keep thinking of more info I can add. I don't have wireless Internet at home, so I can't just bypass plugging in the Kobo to get around the "Safely Remove" issues I have with my computer. There was something else I thought I'd add as potentially helpful info, but I've forgotten it already.
