Just like the Classic (I had some interesting discussions with someone who had rooted it back then), it stores all such "sensitive data" (national security - best not to ask) on a protected partition in the system memory card (or chip as the case may be). The partition only shows up if you root (I'm talking about the classic now). Even then, the data are all stored in unintelligible files. The person I discussed this with had actually gotten to the point of figuring out which files had the bookmarks and the annotations but it wasn't very useful since the annotations were in some proprietary format that would need some work to decipher, let alone write an app to export it to a useable format. Also, I suspect it was made volatile on purpose - to limit its usefulness for a future "social network" based sharing.
