calibre temp files are all in a folder starting with calibre_versionnumber

And on a general note, deleting temp files that could belong to running programs is a REALLY bad idea. You should have temp file removal run only on startup/shutdown of your machine.

Finally you can control what directory calibre uses to store temp files via an environment variable. See the customizing calibre section of the user manual.
