I really hope this is the problem, if only because you then know what triggers it and could get perhaps better formatted books from public domain places like FeedBooks.
I've experienced this problem many times before with the first-gen Kobo (not the KT so far, touch wood), and from my experience, the Kobo will (re)index added books after disconnecting. If it gets to a book it doesn't like, it'll choke on it and refuse to process the other books. Sometimes removing the faulty book was enough, once or twice I opened the DB and saw there were erroneous entries to be removed. If the problem can indeed be traced back to a corrupt epub, then it sounds like the KT is similar...
