I think I had similar problems that you did, but I found if when using Calibre, import the ebook into caliblre, convert to epub (if it's not already.
Then right click on the ebook and on the menu select send specific format to device and onteh sub menu , send to main memory or attached storage (whatever you prefer) works for me all the time.
Do this instead of using windows explorer and you're good to go.
