Interface design can be a tricky thing. Software developers often have a team of dedicated UI designers who have done tons of research and focus group testing to determine the "best" interface layout and features, so home grown software like Calibre tends to be a little rougher around the edges.
However, speaking as a "power user", I prefer the power and flexibility of a program like Calibre as opposed to, say, most Mac OS apps which feature large, shiny buttons but zero flexibility for doing things your own way.
