From what I've read on here, the Nook "reserves" a fairly substantial part of the memory that can only be used for books purchased from Barnes and Noble. Not sure if there is a work around or not. Not sure what their thinking was behind doing this either.
I don't have a Nook so I can't comment specifically, but from what I've seen the Nook currently may have an advantage on folders. I believe it's being worked on but currently Kobo has no folder/collection capability.
Having said that I love my Kobo Touch. Great reader and firmware updates since release have added a huge amount of functionality. Make sure you are looking at a Kobo with 1.9.6 firmware (apparently not common in store demo models -- they still seem to be 1.9.3 or 1.9.4) or comments reflecting that if you are comparing.
