The solution is very easy.
I select the books in Calibre that I want to put on the device, right-click, select Save To Disk and I export the books to a temporary directory. I have played with the options, so the folder structure and filenames are EXACTLY to my taste, with things like optional series folder and other nifty things. Then I quit Calibre (so it doesn't recognise my device and start comparing files), connect my device and copy the files and folders that Calibre conveniently created for me to the device.
That is it.
I do something like that, but I do make use of the calibre comparing thingie.

I switched off the device Interface plugin (so, Calibre won't recognize my device). And instead of using save to disk, I select "connect to folder". I have played with the option and custom columns and all the other fun things, and made sure the folder structure and file name is exactly like I want it to be. And then I transfer my books.

For you, you don't need to exit Calibre. Simply turn off the device plugin. It'll give the same effect: Calibre won't connect to your device.
