Wow! So many responses! I ended up getting the plug in for Calibre and did the collections that way. After a couple of false starts (I ended up with a collection created for every damn book!) I fixed that and just managed them all manually through Calibre. So far it seems to be fine. I haven't added any new ones since though, so hopefully when I do I don't stuff the whole thing up!
