If you are using Windows, they come in in the order Windows gives them to Calibre. Try sorting them in the Windows File Explorer the way you want them, then highlight them, then drag the highlighted group by selecting the group at the first file in the highlighted group (at the top). If you grab the group in the middle, Windows will pass from the selected middle file down, then go to the top and grab those.

I can't say if that's how Calibre gets them, but I used to have an audio player that played by the order it received files, and that was the only way to get them in the right order onto it. I was surprised that the point in the highlighted group you pick controls the order they are sent.
