What I do is sync with desktop program, then create rtf file which I save in my docs for future reference. The problem is that if you don't remove the DRM, your rtf file will have limits on the number of words you can save in your document.
I then remove the book from my reader and keep only the books I am currently reading on it. I don't know any other way around this problem.
