What OS?
Calibre can use quite a chunk of CPU power during changes/converts. If something is weak in your system

it can rear up.
Windows. HD errors. run disk repair tool (chkdisk)
then defrag the drive.
weak RAM: download and run Memtest86+ (on the CD menu of a Ubuntu LiveCD (just boot the CD) (Then try Ubuntu without having to install it
