As Starson17 indicated flexibility and customization come at a price.
There are actually more then 2 toolbars/menu bars/context menus, See attached.
The
Introduction to plugins sticky talks about there being multiple toolbars/menus for you to choose in step 5 of the "How do I install a plugin using Plugin Updater?" section.
It does tend to be a little confusing at times, when the confusion rears its ugly head just pop back here and ask for help.
