I thought that happened because the first NC made hardware settings (???) that prevented the second nook from reading the BN files... very puzzling.
B&N changed the partitioning on the Nook Color recently, earlier models had about 5Gb available to the user, while now 4 of those 5Gb are reserved for B&N content (books, apps, magazines, whatnot). You can't see those 4 Gb.

You have one NC with the new partitioning, and one with older. In the older partitioning you can see the files as they are placed in the 5Gb partition. In the new partitioning, the downloaded files to go the 4Gb part that is no longer visible to the user.
