I've finally found the reason for this problem... I'm happy to say Calibre works perfectly fine and sorry I bothered you.
I'm using a ramdrive as temp folder... it was FAT32 formatted and I suppose I was reaching some limitation with the path length. Once NTFS formatted, the problem disappeared.
