The update did not change anything. The calibre android driver picks the first directory that exists from the following list:
['eBooks/import', 'wordplayer/calibretransfer', 'Books']
Presumably you recently installed Aldiko which created ebooks/import.
You can customize that by customizing the android plugin in Preferences->Plugins.
