Find the tag on the list (left hand side were you have Author, Series, etc.)
Right Click on the tag you want to delete
Choose "Manage Tags"
The category Editor will come up, highlight the tag or tags you want to delete and hit the green recycling button.
OR
If the tag is only in one place, find the book with that tag and remove it from that books list. Once you stop using a tag it will disappear.

As in the ones you add or download to a specific book? If so, yes they can. All of mine are capitalized, I think it looks neater that way.
