On my fourth attempt at getting an answer from B&N, I got an e-mail from them saying that the NC doesn't hide files and that I should try a factory re-set.
I wasn't upset that the two people at my local store didn't know, but it's sad that B&N's own tech support can't answer the question correctly.

Just to clarify: anything you download directly to the Nook is 'hidden', you will not be able to see it from your computer. Everything you side-load from your computer is
not hidden.
The primary reason they do this is that wireless downloads don't need Adobe DRM applied (since there's no way to pull this content off of the Nook), so they save on licensing fees they'd otherwise pay Adobe for the ability to create a portable ePub file.
