More stores sell ePub books, but Amazon have the largest bookstore; there are quite a number of books that are only available from Amazon.

PDF should be avoided if at all possible. Most PDFs are formatted for a Letter/A4 page size, and won't display at all well on a 6" screen.

I'm sure you'd be happy with either the nook or the Kindle; they are both very good devices.
