There is a lot of threads on the subject ...

Long story short: if you use a version of Sigil <= 3.4.0 , you lose the original epub file TOC; if you use it the 4.0beta/release candidate versions, you get the feature of preserving the original TOC, with the caveat that it's not a "production-ready" version (i.e. there's more than a few bugs ).
